If you are modding a guitar, or working with customizing your guitar in any way, it is important to keep in mind the overall color scheme. All the best parts and highest quality craftsmanship will all be for nothing if you just don't have colors that are working well together. In this video on outside picking, you can see a guitar that has been customized in order to have a much more cohesive color scheme compared to stock models of the instrument.
Notice how the wooden parts are chosen to match with the fretboard and redish color of the guitar body itself. The whole instrument has a nice cherry red wooden tone to it, and this really improves its appeal. This is what you want to look for in your guitar mods.
There are some programs and website online that can let you model guitars and different color schemes, so I would look for those before you get into a major modding project. Above that, you may just want to study some color theory or look at some graphic design that employs color schemes you enjoy.
